Is there a way to use the T3 engine as a Custom Tool?

I'd like to use the T3/T4 engine as a Custom Tool for code generation within the solution that gets created by my guidance package.

No, there's no way of doing that. But it's certainly an interesting use of it that we may consider for future versions.
